The main difference are the chilies. Black mole has Mulato chile, pasilla and chilhuacle negro darker chilies that give you milder, smokier but is the most traditional as mentioned by Alberto . The Rojo has Huajillo, Ancho and chilhuacle rojo, red ones with a little more heat and awesome as well.
